I really can't decide since there are so many. I would say Skull Kid since he seemed so sad and alone. But he doesn't feel like a villain more like a puppet that was thrown away by puppeteer.

Majora was a cruel sick deity that grew in power because of Termina's inhabitants misery.

WW Ganon had some nice dialoge near the end of the game.

Twinrova was just to hilarouse to forget, and I really wish they come back as ghost sooner or later >_>. They did promise to haunt us . . . . . .
