I may be tempted to go back and watch Naruto vs. Pain, Jiraiya vs. Pain, Killer Bee vs. Sasuke now, since those were great fights.

eh, the best fight is naruto vs neji, back in the chuunin exams
That fight was just Neji putting on a clinic against naruto and naruto just taking it, and winning the fight with 1 punch. That fight is barely worth mentioning

The manga version was better because the presentation was better.
The anime version was cobbled together and, for the most part, poorly drawn. I could say the same for my favorite fight, but...it was just sooooooo freaking AWESOME.

To me in the anime. I'd go with either Gaara vs. Rock Lee or Kin vs. Shikamaru.
