Prepare for big list.

Random tripping
Auto Sweetspotting ledges for non-tether characters
Lowering of hit stun
Lowering of shield stun
Removal of L-cancel
Nerfing of Dash dancing
Air spiking footstools(NOT fair to Yoshi)
Swimming and Drowning(How does Samus drown in her suit?)

D3's down throw infinites
Grab release infinites

Wi-Fi restrictions
Input lag(Not Brawl's fault BTW)
Cpu's on With Anyone

Overpowered items such as
Blast Boxes
Dragoon
Golden Hammer
Lightning bolt
Timer(The game is slow enough, thank you)
Smart Bomb
Soccer Ball(The definition of overpowered)
Superspicy Curry(I DARE you to approach someone using this item)
Smoke Ball(More pointless than Goldeen)
Deku Nut(Flash grenades in disguise)
Fan
Raining Bob-ombs on Sudden Death
Bonsly
Electrode's failure to explode
Gulpin
Latios/Latias(Too strong, it's as if they're holding Soul Dew)
Meowth(Should have been playable to represent Team Rocket)
Munchlax(It eats assist trophies cases but not Pokeballs? Strange)
Piplup
Weavile

Hanenbow
New Pork City
Mario Bros.
75m
The overpowered cars of Port town

The Great Maze of SSE(Everything else was good)
Items in Target Test
Masterpieces
Chronicles(Put it on the DOJO instead of the game)
Rotation
The default rules(Just make it 3 stock already)
The 3 minute time limit on replays

And most of all,
The program or function that causes the AI to gang up on human players.

Instead of that Donkey Kong Stage Kongo Falls it should have been at the very least Toxic Tower from DKC2. It still would have been a bad stage but at least more creative and better. In fact all the Donkey Kong Stages should have been left taken out. They're all bad except for Jungle Japes.

@Eternal Yoshi
most of that is true, but i disagree with you on Dragoon
its a fair item because:
- even though its powerful, you need all three parts to use it
- it can be dodged, unlike some of those cheap final smashes
- there is fair opportunity to get it, even if one part appears near you or your opponent, you still need the other two; you still have a chance to survive

I can see why people don't like tripping, but I've never minded it. I wouldn't want Rotation to be taken out though.

Anyways, I think that Classic mode was better in Melee. I miss the little minigames that were inbetween some of the rounds, and also how matches were randomized every time you started a new game (I miss the little credits-shooting game that was at the end too!)
Targets was better in that game too... I think somebody already mentioned it but it was much better when every character had their own target test. I think that having 35 individual levels in addition to the 5 that are accessible to everyone would've been the best way to go.
Let's see... the Stage Builder should've had much less limitations and I also don't get why there are only 3 backgrounds to choose from.
The Masterpieces feature was pretty useless, because the time limits were way too short.
